"Are you" is the beginning of a question. "Are you home yet?" "Are you ready?" "Are you not hungry?"
"You are" is the beginning of a statement but can be reverted into a question. "You are so beautiful." "You are too young." "You are not leaving, right?

Great question. It actually works exactly the same way. The only exception is that "are" can be used as a state-of-being verb. "Do" has to have a linking verb in order to function properly, which means it needs a second verb(even if that second verb is itself!). Here are some examples:
"Do you hear that?" *Notice "hear" is linked with "do"
"Do you always do that at night?" *"Do" is linked this time with "do" as well
When you are making a statement, you do not always need a linking verb.
"You do that so well!"
"You do know there is a second option, right?" *Notice that when the statement form is reverted into a question, "do" needs a linking verb again
