「目で見えない」は「顕微鏡で見えない」と同じく、道具・器官では視覚的に感知できないという表現です。
対して「顕微鏡に見えない」とは言えません。（「顕微鏡とは思えない」という意味になる）
「目に見えない」は慣用的な表現として考えたほうが良いです。速さ・大きさのいずれかの意味で不可視であるという意味になります。
「目で見えない」が、対比的に「目で見ることはできない（他の手段では見えるかも」としているのに対し、「目に見えない」は形容詞的に名詞を修飾します。
