I'd say it means the first one. it sounds a little odd though, like a kinda older style of English. but as far as I'm aware, "I thought her to be..." means "I thought she was..."

@hhoc2000 I'd say so, yea. this one's harder to figure out why, but "..her to be.." sounds like present tense. I've never heard that phrasing used any other way
