It depends on your tone and the situation. Sometimes using yet is neutral, sometimes it's negetive, like you said. If you want to be safe, you can say "have you gotten a chance to look through it yet?" Using "have you gotten a chance to [verb] yet" is softer than "have you [verb] yet?"
